Auto scrolling can be turned off in options
Do you have the Tree Style Tabs option enabled in TO options? As when it's enabled it is actually work exactly as you describe.
This option is enabled by default for all new users. But if you use TO for a very long time (something like more then a year) it might be disabled, in your case.
Not sure i understand the question...
Note that you can open links in new windows and tabs without restoring them in the TO using the Ctrl & Shift clicks on url nodes in TO tree
Why you cannot press the Tabs Outliner extension button near the address  bar?
Why TO window is very narrow for you? Small display?

Anyway, future versions will allow such modifications through external custom themes, which then allow to change everything in the styles of the TO window.

For now you can change the CSS yourself, if it's so happen that you a web developer. The best approach is to add you style that modify something in Tabs Outliner view to the
\AppData\Local\Google\Chrome\User Data\Default\User StyleSheets\Custom.css
file
As if you will modify the TO sources they then will be overwritten when TO will be updated next time, actually Chrome might not allow at all such modifications.

Yet of course it's something that only a professional developer can do. I am unfortunately unable to suggest anything more than this. Nor write a custom styles for you.

One other option - using the Ctrl-'-' & Ctrl-'+' in the TO window just change the scale of everything,
there is no meantime. But this is interesting case, i think i will add such option.
Older version will not solve this issue for you, as they had this feature/problem half the time (not very stable). In any way it's problematic to install older version.

Best Regards
Please describe the exact steps to reproduce this behavior.
Also note that TabsOutliner does not have any sort of functionality to reorder your tabs other than during drags inside the Tabs Outliner, but maybe such functionality exist in Sidewise (and as i can see in its support group annoy some users)

So basically i am not very well understand actually this bug report. Please describe the steps to reproduce exactly or record a screen cast, for example using any of the free online screencast services. also make sure that during this your attempts to reproduce this buggy behavior Sidewise must be disabled.

Thanks for this your use-case, It's explain a lot why some people might prefer docking functionality. Was really unaware of such case, as i have wide big screen and newer actually opens Chrome in fullscreen.
Yes, TO perform backup copies of the tree and there is a chance to restore last good one.

Try there instructions:
https://groups.google.com/d/msg/tabs-outliner-supp...

If this not help and your Chrome installation is seriously corrupted (you wrote that background page of extensions is inaccessible?) then restoration can be done from system drive backup, if you have one from the times when TO still works properly or maybe some TO data backups still present on the disk.

To check,
1) navigate to Chrome profile directory  (it can be located by opening this page chrome://version/ - in the profile path field)
2) Enter to File System subfolder
3) Search trough its subfolders for text files that starts with such line:
[{"type":2000,"node":{"type":"session","data":{"treeId"
you can just search for any file that contains word "treeId" for example
4) This is the copies of the your tree data, i can restore them for you in html if you send me one (to vladyslav.volovyk@gmail.com), or i can instruct you further how to restore them yourself
Note that you can undone closing or deleting of the open tabs and windows from the Chrome itself (recent tabs menu item in the Chrome menu or right click in the original Chrome tab strip).
